Hello,
I am new to the software and I am trying to learn 5000 words. My question is: is it better to break down the list by tags to e.g. 1000 words each and learn them separately, or keep the whole list of 5000 active and let the software decide which words will show up? Also, what is the optimal amount of time per day for practice?

Both options are actually equivalent in that respect. It's worth
pointing out that Mnemosyne will only tell you when to review cards
which you've already learned with the software.

As for how many new words you learn per day, that's totally up to you.
Basically, stop when you're tired :-) Also, learning more than 15 new
words per day is not really recommended, as you will get a big workload
later on then.
