Paired Samples in MethylKit?

Hi Dr Akalin,

Is there is an option in MethylKit to indicate that samples are paired? Each independent subject in the experiment received both treatments, i.e. the experiment was conducted to compare a  treatment with a control, and both the control and the treatment were administered to each of three samples.

1 Control
1 Treatment 
2 Control
2 Treatment 
3 Control
3 Treatment

There is no option, you may try to include the pair information as a covariate but I'm not sure that will replace a proper paired analysis
