Thanks for your inquiry. Could you clarify which version of locuszoom you are using? To my knowledge neither the command line or old locuszoom.org tools support build 38 from an official release; neither of these tools are actively supported with new updates.

We have been adding build 38 support (and other features) to the new my.locuszoom.org upload service. Note that some features (such as LD coloring) will benefit from a more complete variant specification that included ref and alt alleles.

Am currently using the locuszoom-standalone. It states that for hg38 one can specify --source 1000G_Nov2014, and --build hg38 to specify hg38 build, based on the May 1st, 2017 update (https://github.com/statgen/locuszoom-standalone/commit/65a25a5f0b0e95a4ffa11334f6451f4f56a34d74)
