[Jenkins X] What are the best practices for upgrading/adding Jenkins plugins?

Hello! First: I'm used to Jenkins, but I'm a JX noob.

We just set up a Jenkins X installation, and I see that a lot of the plugins are outdated. It appears that upgrading them directly in Jenkins is not a good idea as those changes will not be persisted. What are the best practices for upgrading/adding Jenkins plugins in this shiny new world?
