We have two JIRA instances - lets call them A and B.

If we configure A in jenkins then all is well.  Likewise if we configure B all is also okay.

However if we configure A and B ( with separate issue patterns ) then both fail - for example mentions of JIRA issues in changes are not highlighted.

Let me know what debug information is useful.

I believe this is working in the current version, feel free to open a new issue with version details if that is still happening.
