EclEmma code coverage results are different in Sonar v5.5

to JaCoCo and EclEmma Users
We have been using eclemma to measure test coverage in eclipse along with Sonar v4.1.1, for over a year. Results were the same, as expected , given that both tools are using same engine - JaCoCo.
Lately we have switched to Sonar v5.5. Results differ significantly.
No changes made to maven config.
Please advice
