I have a series of charts on the same page which share about 80-85% of the same styling. Normally I would use Highcharts.setOptions to define a generic style which can then be overwritten as needed for the individual charts. How can I go about doing this within the context of my Angular controller?

You should be able to continue what you do normally - Just use Highcharts.setOptions at the start of your controller.
