When a dataset has NA (missing) or NaN (result of a divide by zero) or +/-Inf results either in the input or in the result of GSEA’s calculations, any gene sets that contain a gene with these values can’t properly be evaluated, also resulting in an inability to plot the enrichment score calculation. You’ll need to take a look through your results for sets where either plotting errored or there are non-numeric results reported for pValues/FDRs etc.
