What is the preferred way to connect a cloud SQL instance from a pod that is running in the google container engine to and cloud?

You should assign you Cloud SQL instance an IPv4 address and connect to that address using standard remote MySQL as documented at https://cloud.google.com/sql/docs/compute-engine-access. You will need to authorize your GCE instances' external addresses to connect to you Cloud SQL instance.
