It seems that a purchase can be entered via Purchase Receipt as well as Purchase Invoice without going through complete process of Purchase Order> Purchase Receipt> Purchase Invoice. If I bypass Purchase Receipt and directly enter Purchase Invoice, does it update the stocks?

No, to update stock you have to create Purchase Receipt. By following complete cycle, you will get full control over percentage receipt & billing. Also it will update ordered qty from PO.

Yes, but just entering the invoice (only) plus is Payment voucher is still very useful to record purchase and payment of non-stock items such as stationary, telephone cost, insurances, electricity. Full reference to the onvoice can be made, not the case if one only writes a JV for such payments
