I follow this two steps to install upstream backend:

emsdk install latest-upstream
emsdk activate latest-upstream

emcc command is ok.

My question is: How do I know that I am using upstream beckend not
fastcomp to build my code?

Those commands should give you upstream, as you want. To make sure, you can do  emcc -v  which will print the clang version among other things. Fastcomp is stuck at 6.0.1. If you see clang version 10.0.0 (or 9.0.0 until recently) then it is upstream.
