Registration and MNI space understanding!

Hello, 
I'm confused about the following issues...
A)
    after importing T1/T2 image data, (before RUNning registration manually) loaded T1/T2 slices start moving, (it seemed it's registering T1/T2) .  I'm confused because
    A-1)  is it  T1/T2 with DWI ,?? if so, then why import T1/T2 it is not aligned with manual registration(in default options) ? it seems it's not a complete-accurate registration
   A-2) is this process actually registering T1/T2 in MNI space (not DWI) ?

B) 
   when i start reconstruction in DTI mode, i see a message quoting " Alligning with MNI space"
   B-1) does it cause DWI data transforming?
  B-2) how can i access or calculate this transformation? because i have serious problem aligning exported Tracts from DSI studio with patient default data(even after using exported transformation matrix from registration option)

Sorry about the problem. I am not sure which process you were using.
Could you let me know how you imported the T1/T2? and the purposes? (likely a wrong function was used)

Yes, you may update DSI Studio and there is a "align AC-PC" check box at Step T2b(2). Unchecking it will disable this additional process.

It seems that the exported tracts were not aligned with something outside DSI Studio. It would be challenging depending on which tool you used, and the tracts may only align within DSI Studio.
