Dear cBioPortal Team,

I hope this message finds you well.

I am interested in performing a differential gene expression (DEG) analysis using the expression data available on cBioPortal, specifically the "mRNA Expression z‑Scores (RNA Seq V2 RSEM)" dataset.

However, I would like to ask which type of expression data you recommend using for meaningful and statistically sound DEG analysis. For instance, would z-scores, RSEM-normalized expression values, or raw counts be more appropriate for this purpose?

I would greatly appreciate your guidance on which dataset to use and any suggestions you may have regarding best practices for DEG analysis using cBioPortal data.

Dear Sabire,

The RSEM-normalized expression values would probably be best for your purpose.
