hello Facundo

I hope you can help me with the following question with the breedR package.
I am trying to implement a mixed model for body weights in sheep, but I would like to include as random effects: the maternal genetic effect and the uncorrelated effect of permanent maternal environment, in addition to the direct additive effect (pedigree).
Is this possible in breedR?
I would like to know if any of the Animal-spatial or Competition models is equivalent to the aforementioned model?
My data is structured as follows: self, dad, mum, contemporary_group, Sex, age_of_dam, pheno

I hope you can help me

Thank you very much,
regards

Francisco Jahuey

Dear Francisco,

How is the "maternal genetic effect" different from the direct additive (genetic) effect? Could you write these effects in equations so that I understand exactly what they are?

I'm guessing that the maternal genetic effect includes the additive and non-additive parts of the genetic effect. If so, there would be confusion with the additive genetic effect because they try to explain (in part) the same thing. Furthermore, if I understand correctly, it would also clash with the "permanent maternal environment" effect, since this gather all maternal effects, genetic or not.

If you have a true pedigree, it is best to use an animal model for the additive genetic effect. You can add a "random" effect of "mum" to account for the permanent environmental effect (and the non additive genetic effect). But I don't see how to separate those from an additional "maternal genetic effect". At most, you could eventually include a dominance term using the `generic` component.

Please explain in more detail what these effects are, and then we can look at how to model them.
