AvareX showing traffic with it's pressure altitudes

AvareX is showing traffic labeled with it's +/- pressure altitude (not +/- relative to my pressure altitude). This is not right because if I fly at 2500' and I see converging  traffic labeled +/-2500', that means the traffic is at my altitude, not 2500 above/below me. Contrary, when the traffic is labeled +/-500' it warns me for collision, even though it's actual altitude is 500' pressure altitude.

That is very interesting. It seems your ownship for some reason is seen at sea level, by AvareX. This could be due to a mismatch in ICAO ownship filtering. I would compare the filter information with a PAPR report for the aircraft you were flying when you noticed this. You have three devices to compare. Your ads-b OUT device, your ads-b IN device, and AvareX. 
Note that there are 8 bit and 16 bit ICAO versions of your registration number. You will find these in the aircraft registry.

I suppose that the MODE C function of your transponder could also have a fault. What is the transponder/ADS-B out package? Are you 1090/UAT, or 1090 ES?

I was under the impression that we were to use the 8 bit ICAO ID as a filter. Has this changed or am I confused.

If my airplane Mode S Code AA664B is a hexadecimal number, it's 24 bit long.

I have the same problem. I was told it was the Stratux has no GPS reference. I changed the position so it could see the sky. It fixed the problem for one flight then changed back.

by chance are you using an internal GPS on the StratuX device?  I have found using the internal GPS modules to be very unreliable as they get effected by RF noise generated by the SDR modules.  I changed to an external GPS module and the GPS issues went away.

I have also had better luck with external GPS modules. I also find that PI like 5.2V if they can get it. 
RE: Octal or HEX ownship. Stratux wants HEX, like you show in the image, the original AVARE wants Octal. (no letters). Again I don't know if there is a change in X or the latest OG Avare versions.

I am using internal GPS source from my cell phone, not the Stratux GPS receiver (I don't have one installed, nor the AHRS is installed).

No GPS receiver in your Stratux? That is why are you are seeing pressure altitude. pick up a VK-162 GPS module, they are less than $20.  One word of caution, the receiver has a magnet in the bottom of it, peal back the sticker and pull the magnet out.

Can elaborate little more about the "pilling off the magnet" under the sticker of VK-162 GPS?
What is this magnet for?

the magnet is there so that you can stick the antenna on a steel surface, it serves no purpose otherwise other than to potentially screw with your compass.

Jeff is recomending VK-162 GPS, but it looks like this device has to sit outside the Stratux enclosure.
I am looking into GPYes 2.0 u-box

I strongly recommend *AGAINST* the internal GPS modules like the GPYes 2.0 u-box, what happens is the SDR modules generate a lot of noise and they will cause problems for the internal GPS modules to obtain and/or maintain a GPS position.  If you look through the software revision history of the StratuX you'll see that there were attempts to help the internal GPS to obtain a GPS lock by delaying the SDR's initialization. 

I'm not going to say that the internal GPS modules won't work but there is a very likely chance the GPS position reporting will be less than reliable.

I think the AvareX developers should take a close look of this issue.
The legacy Avare filters the "own aircraft" just fine when the user selects Preferences->GPS->GPS Position Source->Build-in GPS Only.
