Can we compare two (or more) different analyses from two (or more) different datasets done using wikipathways?

Sure, but it’s less about WikiPathways and more about which tool you are using to do the analyses. For example, I often use clusterProfiler. Here’s a vignette example: https://yulab-smu.github.io/clusterProfiler-book/chapter3.html#wikipathways-analysis.  You can easily compare the results of analyses since you are already in R. If you are using PathVisio, then I suppose you’d want to export tables of results and then use R or Excel to perform the comparison.
