I have two copies of a Trac project and one displays 12 hour and the
other 24 hour, the trac.ini file from the backup is a modified one from
the live one with a diferent Name and logo, other than that the same.
Also the backup says Sep 20, 2012 but the live says 09/20/12.

What is causing these differences?

In /etc/sysconfig/i18n on both servers I have:

LANG="en_US.UTF-8"

One also has:
SYSFONT="latarcyrheb-sun16"
but I don't think that would matter.

Possible the user preferences under /prefs/datetime, which override the default settings in trac.ini.

There is the system setting, right, but this is no longer fixed in Trac
0.12 and beyond but just a default value. Check your user preferences
for both projects, and you may find, that you changed this setting for
only one of them - like, that you've just forgotten about it over time.
