Studying subsets and effects on schedule

How does studying a specific subset of your cards effect your schedule.

For example -

I have cards that I want to memorize for life. ( the core concepts of my major )

There are other cards that concern topics that I don't really have any interest in permanently memorizing. ( elective classes that I don't really have much interest in)

When I activate a subset and deactivate my main cards and then go back to my main cards how has the schedule been effected ? Do I pretty much just pick up from where I left off ( I'm mainly worried about losing my progress or the program resetting )
