Did anyone know how to backup the h2 database with ignoring some
table(s)?

Any help appreciated.

There isn't a known method for selective tables backup though.

Hi,

This is currently not supported. There is a feature request for a
similar feature, I will increase the priority: "Option for SCRIPT to
only process one or a set of schemas or tables, and append to a file."
- but I can't tell you when it will be implemented, sorry.

A workaround is to use CSVWRITE.
