Mac OS X 10.7.2
Growl 1.3
Skype 5.1.0.935
Mail 5.1 (1251/1251.1)
Adium 1.4.3

Previously I was using Growl 1.2. I bought the new one (1.3),
uninstalled old Growl and installed version 1.3

1. You write that Skype is not supported. Although I found it in App
List. It's messages of changing status of people in my Skype list were
annoying so I disabled it but it did not help. Then I removed Skype
from list and now can not add it again.

2. Adium messages keep popping about changing status of people in the
list despite the fact that I disable it or even turn off Growl. They
only stop after I turn off Adium.

3. Even if Growl is turned off messages about newly received e-mail
still pop up...

I Repaired Disk Permissions, restarted my Mac, still the same.

A little bit sad that new version (the one you need to buy) came out
with so many bugs :(

I'll reply inline since you list multiple items here.

That's due to the way that Skype implemented their Growl support. We're working on a way to workaround that issue.

Well, there's two things here:

1) 1.3 has a problem with settings for applications in the applications tab taking any kind of affect until restarting Growl. We've fixed this for 1.3.1.

2) I'm not sure with what's up on the second item, unless you have 2 Growl's running. More after the next question.

I think you have Growl 1.3 and Growl 1.2.2 installed. Open Activity Monitor and find out by searching for Growl. If you see Growl and GrowlHelperApp, that's the problem.

http://growl.info/documentation/faq-new.php#1.3uninstallerafterinstall has some information on how to remove 1.3 and 1.2.2. Go ahead and run the uninstaller in step 5 even if the preferences aren't there in system preferences.

I have also noticed some strange behaviour in Growl 1.3 with styles
becoming duplicated and showing messages that do not reflect the
current settings. I am using the Prowl plugin and it is not currently
working with Transmission correctly. Also on a side note, I have found
that Spotify and Sparrow are not currently working with 1.3

I'm having a similar issue where every so often Spotify stops appearing in the Growl notifications and I have to quit and re-open Growl to trigger them...

GrowlMail 1.3.2 includes the new Growl 1.3 framework, which includes
its own built in notifier, when Growl is not running, it defaults over
to using the built in notifier. If Growl is merely paused, these
notes will go nowhere (note that the rollup has some issues with
paused, and they are being fixed/improved in 1.3.1 as well).
