I have this same problem, but with the normal Growl notifications. However, I believe the problems may have started after I tried the Notification Center forwarding and then changed the setting back to Growl notifications. Do you have the same problem when you change it back to Growl notifications? Also, nothing happens when I click any of my Growl notifications anymore. I am running Mountain Lion.

Both Skype and Growl are latest versions. Also Growl was installed via app-store.

This has been a problem for me since I upgraded to Growl 2.0.  I am on Lion 10.7.4, so the Notifications Center is not a factor.

Let me amend that:  I used Growl Detective to update the framework version on two apps:  Skype 2.6... and Adium.  Now, clicking on Skype notifications will raise Skype to the foreground, though Adium notifications still seem to do nothing.
