I don't think the alert audio is part of Growl, as far as I know the application provides the sound file, which is obviously too loud then. I'm having a number of applications with notification sounds, they all sound fine and are on the same volume level than any other audio.

We have a sound system in Growl itself as well, but it has no control
over volume used in 1.4 and older (system volume is used). 2.0 has a
redone sound action and we can now adjust to a fraction of the system
volume.
