Java 1.6/Java Framework OSX 10.6 permission errors

Ive just setup Eclipse, Google plugin and SVN repositories on another mac version 10.6.8 which is running fine now.
My question: What is the safest way to re-configure java as with the other mac permissions are verified but keep on popping up as garbage. Includes framework permissions, remote management and virtual machine permission errors.
It doesnt matter if I correct them, they still keep popping up on disk utility as errors. Consequently have fixed the harddrive and deleted everything that I think is causing the issue.
Ive also disabled the JAVA in Java Properties but looks lke its loading or looking for dependencies elsewhere and I don't know where. I am looking for the safest way to get rid of these errors, re-instate a clean JAVA environment.
