Mkvmuxer has AddFrameWithAdditional(), but I don't see a way to retrieve that data with mkvparser.

Thanks for the offer. If you'd like to take over that change you can start by getting setup to push patches, including signing the Contributors Agreement [1].
After cloning the repository you can patch the change in [2] to make further updates.
