Multi-part polygon for Nutrient Removal Wetlands

In running the tool for Nutrient Removal Wetlands for a HUC12 in eastern Iowa, several of the NRW wetland outputs are single IDs are multi-part polygons and those polygons are often in the middle of the area draining to the wetland. I was under the impression that the wetland would be located at the edge of the catchment and would be one polygon associated with the point tested on the flow accumulation line. 
We are using a 3m LiDAR and have started out by using the default parameters, (250m as the spacing distance, impoundment height of 0.9, and buffer height of 1.5.). Thanks for any help if others have seen this issue before.
