Hello,

What would be the best suggestion. 

When you load uniprot in a database would you then also load the private data in the same database or would it be wise to load it into a second database and query over the two databases when required or is this not possible and are the two databases not interconnected?

We do not yet support federated query in Stardog, so you'd have to query them separately.

I would recommend keeping the private data separate, despite the extra step of querying for it separately.  We'll be adding named graph level security in a future release, which could help in your situation where you could lock down named graphs that contain your private information.
