Hello Support,

I have uploaded a few custom tracks and I would like to know how to change the color of my tracks.  I need them to be a little darker.  How do I alter this in the browser?  I have tried to read some of the suggestions on the FAQ but I do not know how to implement the.  Please help!

Best wishes,

Hi Tony,

Thank you for your question about changing the color of tracks in the UCSC Genome Browser. For many tracks hosted by the Browser, there is no way to change the color. Some of these UCSC-hosted tracks may have options that allow you to change the color of items in the track based on some attribute, but there is no built-in method for arbitrarily changing the color.

You can, however, change the color of custom tracks. There are two options for controlling custom track color, both are described in the "Track Lines" section of the custom track help page, http://genome.ucsc.edu/goldenPath/help/customTrack.html#TRACK. First, you can use the
"color=<RRR,GGG,BBB>" option. This allows you to set the color of your track to any arbitrary color. This "color" option is compatible with most custom track types. Second, if your track is in BED format, you can use "itemRgb=on" and the 9th BED column to control the color. This allows you to control the color of individual items in your track.

I hope this is helpful. If you have any further questions, please reply to gen...@soe.ucsc.edu. All messages sent to that address are archived on a publicly-accessible Google Groups forum. If your question includes sensitive data, you may send it instead to genom...@soe.ucsc.edu.
