Thank you for using the UCSC Genome Browser and your question about the .cse. and .soe. domains. These two addresses and the data at each are equivalent (whether accessed by http or rysnc). You can use either the .cse. or .soe. address with your rsync command:
rsync -a -P rsync://
hgdownload.soe.ucsc.edu/goldenPath/mm10/bigZips/ rsync -a -P rsync://
hgdownload.cse.ucsc.edu/goldenPath/mm10/bigZips/To explain the history, our group was once under the Computer Science and Engineering (CSE) department and then moved to be under the School of Engineering (SOE). In our documentation, we try to point only to the .soe. domain. As a side note, we are now officially the Genomics Institute (GI) at UCSC, but we do not plan at this moment to make the .gi. change.
