Thank you for using the UCSC Genome Browser and your inquiry.
Unfortunately, we do not have a way to configure the BAM density graph option to display negative values for the minus strand. You will need to generate two bigWig files to show expression levels for both strands. After creating these bigWig files, you can use the Track Collection Builder to group them and will allow you to configure track settings for all subtracks from a single page. You can learn more about this tool from the recent news announcement.
