Hello, I'm a Ph.D. student in urgent need of predicting transcription factors. Could you please explain why UCSC cannot connect to JASPAR? Also, could you provide a solution? Thank you so much!

Hello!

Thank you for your question about the JASPAR TFBS track hub. This hub is maintained by an external group, and the web server they're using to host the data appears to be down. I've cc'd a few members of their group to see if they have any insight.

Meanwhile, if you're using the human assemblies hg38/hg19 or the mouse assemblies mm10/mm39, we do offer native tracks of the JASPAR data:

If you have any further questions, please reply to gen...@soe.ucsc.edu. All messages sent to that address are archived on a publicly-accessible Google Groups forum. If your question includes sensitive data, you may send it instead to genom...@soe.ucsc.edu.

Hello!

Thanks for putting us in the loop. The former server hosting the data is going down for security reasons. Nevertheless, you can find our TFBS predictions on our new server at https://mencius.uio.no/JASPAR/JASPAR_TFBSs/.

I also recommend that you have a look at https://unibind.uio.no/ for a more accurate set of TFBSs.

Hello!

We have been able to update the URL for the JASPAR hub in our system. You should now be able to load the hub from our public hub page: https://genome.ucsc.edu/cgi-bin/hgHubConnect#publicHubs

I hope this is helpful. If you have any further questions, please reply to gen...@soe.ucsc.edu. All messages sent to that address are archived on a publicly-accessible Google Groups forum. If your question includes sensitive data, you may send it instead to genom...@soe.ucsc.edu.
