Is there a way to BLAST multiple sequences at once and get the best genome hit from them? The goal is to identify the taxonomic affiliation with a number of metagenomic sequence reads.

You might look at the tool "Phylogenetic Distribution" on the genome / metagenome details page. (It's done at the time of loading of the genome/metagenome, so may not be the most recent set of reference isolates.) --es
