IMG/ER Function Cart features

In the IMG/ER tool set I have notice that the Profile & Alignment tools in the Function Cart for a series of newly annotated metagenomes is not retrieving any results. I find this hard to believe since our metagenome assemblies are but a enhance reiteration of previously submitted ones. Thus, we expect the result only to be more robust since we have a more comprehensive assembly submitted and annotated this time around. I have taken alternative routes to search for hits for specific COGs and I have painstakingly found them so I know they’re there. Consequently as you can imagine the Function Cart tools will be quite useful in looking through several COGs of interest. Anybody has experience this? If so, how did you overcame the problem?
