Krishna/Manoj/Ernest, please change the message per Miranda's request.

Miranda, single cells are actually available in both ER and MER. Therefore, it's not a serious mistake.

Thanks,
Amy

Hi  Amy,

Not sure who is responsible for the below automated email that gets sent out when a project is loaded into IMG but I noticed that the email is still saying that the single cells can be found in IMG-MER (see highlighted area below).  It might be a minor item but could we change it to reflect that single cells are now in IMG-ER as well as the isolates.

thanks
Miranda

Dear Tanja Woyke,

The genome assembly and annotation for Ancillula trichonymphae ImTpAt1 (1001318) are now available to you.
Microbial assemblies are made available on the JGI portal. They are annotated using the JGI annotation pipeline [1] and
annotations are made available to you in the ER comparative analysis system [2]; IMG/ER (for isolates) and IMG/MER
(for single cells).

Ancillula trichonymphae ImTpAt1 assembly status:
http://genome.jgi-psf.org/genome-projects/pages/project-status.jsf?projectId=1001318
assembly download:

Ancillula trichonymphae ImTpAt1 annotation:

The JGI portal provides various files for your download.  To highlight a few, you may download:
    * The fasta file of the assembly.
    * The unassembled read data.
    * The normalized read data for single cells.
    * The QC report for single cells.

The two ER systems provide numerous capabilities to you for genome analysis. To highlight a few, you may:
    * Access your genome using your login/password provided when you registered to ER.
    * Analyze and revise the functional annotation of your genome using ER system capabilities
        - (https://img.jgi.doe.gov/er/doc/using_index.html).
    * Download your annotated genome sequence via ER's download page.
    * Review your genome annotation in ER prior to submission to Genbank.

The genome data will also be made publicly available on the JGI website (http://genome.jgi.doe.gov/genome-projects/) and
deposited in GenBank. Single cell genomes have a review period of 180 days prior to public release.

Please review, curate and confirm the genus/species/strain information of your project as well as all associated metadata
at the IMG-GOLD database here (http://img.jgi.doe.gov/gold). You can login into the IMG-GOLD database with the same
account you have for the IMG/ER and/or IMG/MER. For any questions on how to curate the metadata of your genome please
contact Dino Liolios (email address hidden for privacy).

As JGI will deposit the data for your genome project into GenBank, please provide JGI with the list of authors to be
included in the GenBank record using following link:

Please let us know if you have any questions.

Sorry, posted on the wrong forum earlier:

Amy,

I have no idea who sends this detailed automated email. I am surprised to find that it includes direct links to where files can be downloaded from based on the latest mechanism of looking up by jgi-project-id employed by the portal.  My new auto-emails look very different from these. The last time I talked with Krishna about this, she was planning to use my scheme as well. But unless she has worked on it separately, I doubt this is going out from our group's pipelines and I am not able to identify what the sender's email address is although I earlier thought it was being sent out from our user-list address.

Ken claimed ownership for this email as originating from his scheduled job specific for single-cells. He also said that the error pointed out was corrected. Topic is therefore now closed.
