Best practice for obtaining Shen268 parcel-level FC from HCP Development

Hello everyone,

I am working with the HCP Development preprocessed resting-state fMRI data, and my aim is to get the parcel-level functional connectomes using the Shen 268 atlas.

I am starting from the HCP-recommended dense resting-state file:

rfMRI_REST_Atlas_MSMAll_hp0_clean.dtseries.nii

As I understand it, this file is in HCP grayordinates space. My analysis goal is to obtain, for each subject, a 268 × 268 resting-state functional connectivity matrix based on the Shen268 parcellation.

My main difficulties are that:

  1. The public Shen268 atlas label file is defined in MNI space;
  2. I have not found an official Shen268 parcellation provided in HCP grayordinates space.

Specifically, I am wondering whether:

  1. Does there exist a publicly available Shen268 parcellation already mapped to HCP grayordinates space, or
  2. Is there an alternative starting point  preferred when using Shen268 with HCP Development data?

Hi Harry,
Although we don't recommend their use due to their poor alignment across subjects, volume-registered resting state data for LS2.0 HCP-Development are available in the "rfMRI Preprocessed Legacy Volume" package on NDA.

Hi Jenn,

Thanks for your reply. I have created this package by the following process:
Get Data -> Human Connectome Projects -> HCP Aging and Development -> HCP-Development Release 2.0 Available Datasets -> Preprocessed Image Data -> Resting State fMRI -> rfMRI Preprocessed Legacy Volume

I have downloaded this package, but I see the package is very small, only 27 MB. There are only these 2 files
/fmriresults01.txt
/experiments/experiment_1214/block_1/Block_Design_FileHCP-D_info_NDA.txt

Could you please let me know how can I fully download the HCP-Development rfMRI Preprocessed Legacy Volume data?

Hi Henry,
I just tried the same and packaged a 2TB HCD Resting State Legacy Volume Package:

In the NDA Download Manager, the 67590 files in the package are listed, I am able to see individual files from the file structure, and download a test file. 


The package creation process in NDA takes several minutes, or even longer for these large numbers of subjects. I would guess that perhaps you tried to download an incomplete package, or something went wrong on the NDA side. I always check to see if the file size is reasonable on the https://nda.nih.gov/user/dashboard/packages page, and if not, just try to make the package again until it makes sense before downloading.
