Dear all, I am planning out a harmonized analysis pipeline for head-to-head comparisons of a number of denoising pipelines, including ICA-FIX. In order to create a maximally-fair comparison across pipelines, I want to use either MSMAll or MSMSulc for all of them, but am uncertain whether minimally-denoised data (just HCP minimal preprocessing, no fix) is appropriate for MSMAll as-is, if it should undergo cleaning of the signals we usually just use as nuisances at the final connectome estimation (white matter, CSF, MP24, optional global signal) before MSMAll, or if MSMAll just shouldn't be used on such datasets.

Any clarity that can be provided on whether MSMAll or MSMSulc is most appropriate as the final harmonized surface registration for datasets with various levels of denoising would be greatly appreciated.

Thanks in advance,
-Jared

MSMAll requires sICA+FIX denoising.
