Dear all,

I am experiencing some issues with the output from the HCP diffusion pipeline (on my own data). For some of my participants, the T1w/T1w_acpc_dc_restore_1.50.nii.gz reference image does not match the voxel dimensions of the preprocessed Diffusion/data/data.nii.gz images. The reference image has 1.5 mm voxels with dimensions 121 145 121, the data.nii.gz have 1.5mm voxels with dimensions 140 140 92. I don’t really see why this is only for some participants, and I have problems troubleshooting.

Can anyone point me to the scripts / code lines where T1w_acpc_dc_restore_1.50.nii.gz is created?
Or does anyone have an idea where I might have picked up an error on the way?
Can I just manually bring the two images into register?

I don’t understand this.  Lines 80-81 create the T1w_acpc_dc_restore_1.50.nii.gz and then it is used to create "$T1wOutputDirectory"/data (Line 107).  Is it possible that you aren’t using the right diffusion timeseries (${StudyFolder}/${Subject}/T1w/Diffusion/data.nii.gz)?
