About rsfMRI processing

Hi all

I'm using the HCP pipeline to process my rsfMRI data. Since my rsfMRI scan duration was long, I acquired the data in two runs (REST1 and REST2) within the same session (not separate sessions).

For applying the HCP processing pipeline, should I concatenate these two runs into a single NIfTI file before processing, or should I process them separately and then concatenate them afterward?

Process them separately for fMRIVolume and fMRISurface and then use multi-run sICA+FIX for denoising.  The HCP Pipelines will take care of this for you.
