I normally have two chrome browsers running at all times.  One in normal mode for trusted sites and one in incognito mode for everything else.  When I click on a link outside a browser like from an email program, that link invariably is started up in my normal-mode browser rather than the incognito-mode browser.  How do I change that preference?

While there is no user interface that lets you achieve that, you can hack it up on your own through registry editing. Google it.
Note that it might get reset every time Chrome is updated, but I am not sure about that.
