For those experiencing this problem, open Google Chrome "Settings" and
under the "Appearance" section and uncheck the "Use system title bar and
borders" check box and the minimize, maximize and close buttons should
return.
Explanation:
The problem seems to show up when Chrome is set to use "Use system title
bar and borders" while "Effects" are enabled for the desktop environment
such as Kwin, Compiz or DE's using gnome-shell or Cinnamon which require 3D
acceleration.
I tested this in Linux Mint 13 using the Cinnamon DE (Mint's fork of
gnome-shell running on Gnome 3) which requires 3D acceleration. If I
started Chrome using the Gnome (Classic) DE or the Cinnamon 2D DE, the
buttons showed even though "Use system title bar and borders" was checked
but the buttons disappeared when running the default Cinnamon DE (3D
acceleration required). Unchecking the "Use system title bar and borders"
in this case allows Chrome to manage it's own title bar and borders and the
missing buttons were back.
