The different behavior of Chrome extension and app in Chrome OS

The chrome extension in chrome os can always start a new windows, but i have to launch chrome browser first to access it. The chrome app was add to Chrome OS's app launcher so I can directly launch it, but it just open a new tab with a full Chrome webpage. How can I setting up to opening a new windows in  just one click?
