The only reference is the documentation on the SAM3X datasheet (a couple
of pages that describes the samba protocol). Another "reference" is the
source code of the uploader bossac:

BTW, may I ask why are you trying to use SAMBA from AVR micro?

Atmel calls their bootloader and PC-side software "SAM-BA". For example:

It turns out, quite a large number of things are also called "Samba".
