I do not believe it has ever been conclusively stated that there is a
soul in Unit-00, let alone whose it is.
Personally, I side with those who think that Ritsuko's mom is in there.

Also, if it is Ritsuko's mom in there we can understand why she might be
mad at Gendo and unaccepting of Rei.

I admit this is only an opinion and not in the manga or anime....Actually, I
beleive the reason the soul of Yui was in unit one because that was where
Shinji was. Yui died (or was "erased") testing one of the earlier prototypes
whose remains are in lower dogma.
Auska's mom manifested in Auska's Eva. . Neither woman died in the actual
Eva they later appear in so the reason may be that they were there was for
their children
As for unit one... the reason for failure of the activation test is never
established. But the Eva goes wild during the activation and continues after
Rei is rejected (rejected & ejected). I believe that it was actually a
reaction to Rei who was part Yui, part angel. It's funny though how both
Ritsuko and Gendo blame themselves. growing and encasing the Eva in the
restraint armor must bedamn painful for the Eva too. By the text it is
implied that it took a long time for Rei to be able to sync with her Eva.

I thought the soul of Ritsuko's mother was incorporated into one of the
MAGI (Casper?). Why do people suggest it to be her? I do think it's
likely to be a woman though, because of the protecting mothering
instinct that becomes apparent with Unit 01 and Unit 02.

But she never had any tests in the evas and she took the leap of faith when
she was still in possesion of her soul.
I believe Lilith's soul, if any, is in unit-00, when it goes crazy during
activation tests, and attacks the viewing window, it isn't necissarily going
after Gendou, could've been going for Ritsuko...

Again, she might have been attacking Ritsuko, not Gendou.

I agree, since Shinji (while Nerv was trying to see if they could
switch Eva pilots) said that Unit OO "smelled like Ayanami." I
seriously doubt that Naoko would remind Shinji of Rei, much less go
berserk whenever it changed pilots (both times that a pilot tried it
for the first time, it went berzerk). If anythink Naoko would probably
be sympathetic of Shinji, since he was also betrayed and ignored by
Gendou when Gendou focused on Rei.

there's an image of Unit Zero One with most of it's face armor not
installed. The image was used to describe what happened during the
experiment.
As for Unit Zero Zero, There are two things that we have to keep in mind,
it's original and it's soul. Zero Zero's body is made directly from Adam
(thus the name of the Evangelions, called EVAs, and EVA is Eve in german),
thus it might be a type of internal hatred against humanity which is inside
of it. As of the soul, i think it would be Ritsuko's mother. Contrary to
some posts on various forums, her soul does not make up the base of the MAGI
system, infact the Magi's are programmed to have artificial intelligences
that reflect the personality of it's creator. Unit Zero Zero openly attacks
Rei and Gendo. Ritsuko's mother felt that she was only an instrument in
Gendo's hands, that he betrayed her. Rei was only the example of Gendo using
her in his plans. That should be the reason why Zero Zero goes beserk for a
few times in the series (when shinji is in it, i believe that she not only
wanted to get revenge on Gendo, but also show Shinji some of the truth
behind Gendo's doings.
One interesting thought is, Why did Yui do the test on Zero One, and not
Zero Zero? The prototype was created mainly to test the feasability of
cloning and the developement of neural interconnect systems to be employed
on future EVAs. As for the Test Type, it's goal would be to create the
benchmarks that would be used to help in the selection of the future pilots.

know whose soul is in it. Also, in the episode when Shinji is "taken"
into Unit 01...Ritsuko makes reference to it having ocurred before, so
she obviously knows about the souls being inside the EVAs.

"Evangelion" is a Greek Orthodox name for the Gospels. However, given
the use of German throughout Evangelion, it might be more appropriate to
draw the connection to the German word 'die Evangelien' (with 'das
Evangelium' referring to a single Gospel). It could therefore be said
that the Evangelions are seen by their creators as being the new 'Good
News' for mankind's survival.
However, the Adam-Eva connection is still a valid point.

His mind was the model for the dummy plugs used in 03 - 13, just as Rei's mind
was the model for the (highly effective) dummy plug in 01. The question of
whose souls are in the Evas themselves, giving the dummy plugs something to
interact with, has never been satisfactorily answered.

cross-over sync test in ep14, Shinji sees a weird version of Rei as
the entity within the EVA tries to contact his mind, and b) in the
Director's Cut of ep23, we actually see Unit 00 turn into 'Giant Naked
Rei' just as it self-destructs. As for why it flips out, the only
evidence we have to go on is Ritsuko's assertion in ep14 that the
attacks were directed at her; "I'm sure of it" she says, and since
no-one in the story is more intimately familiar with what is going on
with the EVAs (she is, after all, the director of Project E), I assume
she knows what she's talking about.
