It wasn't the Eva's choice; it was Shinji's decision to return.
Either their retrieval efforts got his attention and
enabled him to focus enough to return, or he decided to
do it on his own.
Logically, Yui could have done this, too.

I was under the impression that the attempt to return Shinji was the first
that had been made since the battle with the angel. Ritsuko says something
about there having been only one (unsuccessful) attempt to retrieve human
from Eva. It would be reasonable to assume that that month was spent in
preparation for the attempt. If this effort hadn't been the first and last
of it's kind, it is doubtful that such dramatic tension could have been
created (not to mention the whole LCL spillage, Misato crying, etc.).
