How do they tie together? In the last tv ep, shinji no longer hated himself
and became 'normal'. but in EoE he became 'abnormal' again?

I personally believe that show two sides to the same coin. I think
the same thing happened in both, Shinji realised his life was worth
living, he chose to reject Complementation and return to reality.

EoE's an alternate ending to NGE. with the main word being alternate.

I don't think it is "alternate" though, not in the sense of say, the
Escaflowne
movie, which is completely in an alternate universe. Episode 25' and 26'
follow
on after episode 24 and I believe that they occur concurrently to episodes
25 and 26.

In the episode just previous to that they tell you documentery style that
what you are seeing is analisis of the instrumentality project. That because
of the scope of things they would show just a few samples of the project.
My take is that in the HIP Shingi confronted and overcame the biggest
flaw in his character with the help of its other members. Presumably all
humans underwent a similar process and were welcomed into the mass soul.
