I have some questions about the NEON GENESIS EVANGELION conclusions. The
questions include *huge* spoilers so consider yourself warned!

I just watched all 26 episodes of the TV series, DEATH & REBIRTH, and END OF
EVANGELION in the past three days. I followed the story just fine up until the
point in END OF EVANGELION in which Shinji finally launches EVA-01 and sees the
remains of EVA-02 which has been torn to pieces by the white EVAs. After that,
there was a lot of stunning visuals, but I didn't really know what the hell was
going on.
I know that Rei merged with Lilith and somehow Lilith awoke. I have no idea
what was going on with EVA-01 and the other EVAs. They were making some kind
of magical pattern in the sky. It looks like Rei then dissolved the AT fields
-- what kept everyone's soul incorporated in a body apart from other souls --
and then there was a lot of discussion going on with Shinji mixed with live
footage of Japan. There seemed to be some discussion going on about him having
the power to choose what happened next although I am not clear on what his
options were and what he chose in the end.
The last thing you see is Shinji and Asuka lying on a beach of what looks to be
a sea of LCL. Then the whacko -- I am now convinced Shinji is unhinged
although I used to feel sympathy for him -- starts strangling Asuka. He stops
when she touches his face and then the movie ends.
?!? Can someone please explain what in the world was going on and what
happened? As poetic and profound as all of that dialogue and visuals appeared
to be, I was unable to conceptualize what the plot of the last thirty minutes
or so actually was. It was disappointing that the story ended on such an
unclear note.

Ask that question to 100 people and you will get 100 different answers. I
have watched it several times and I STILL don't have much of a clue -_-'.
Shinji in 01 sees Asuka, and 02 in ruins and he gives up and allows 01 to be
crucified. The pattern formed with the mass production model evas was a
mock up of the tree of life. Insert more religious references here.
The visuals were part of Shinjis battle with his own identity and seeing
what the world is and isnt through his own eyes. Shinji who felt pain that
he felt alone and unloved worsened when he saw Asukas state in the Eva. She
was not dead, as a lot of people assume. He hated the pain that his own AT
field causes him, always seperate from everything else.
Rei merged again with Lilith and thus started the human completion project,
to which the at field (soul) of all life on earth is returned to one ocean
inside of rei called the LCL. The LCL is the blood of Lilith. Shinji has
two options, give up and stay in the LCL as not an individual with
individual thoughts, feelings and emotions but as part of one entity. His
other option is to return to life with all the pain and seperation and
anxiety he had once before. You see Rei and Kaoru trying to talk him out of
returning.
Shinji sees that even inside of the LCL, that he has no purpose, no love,
and that nothing is the reality that he craves and needs despite all of the
pain, so he decides to return despite of how life pains him, real is better
than staying in the false sense of security in the LCL. It should be said
here that everyone who had died and returned to Lilith, also has that
option, if they just have the will to live and the desire to return.
Next you see Shinji on the beach, the evas fallen back to earth as stone.
and Asuka laying beside him. Asuka also had the will to live and she too
has returned. The meaning of his attempting to strangle her again is
unclear, but it is safe to say that, Shinji and Asuka may or may not be the
only life on earth

Rei has Lillith's soul. Which is why Rei is so strange during
the show: The soul of the mother of humanity in the body of a
teenage clone is a major mismatch.
When they merged, they each became whole.

culmination - the high point of human development - is that

To give up his form and be part of the sea, or to remain an
individual and apart.

There have been several explainations for Shinji's actions re Asuka
in that scene. Some feel he IS trying to kill her; others that
he's uncertain she's really there (the idea being that Asuka
died/disintergrated along with everyone else, Shinji's been
alone a long time, Asuka was the first person to reintegrate
and emerge from the sea, and he believed he was delusional
about her really being there until he grabbed her).
Because it bugs certain people here, I like to say Shinji is
attempting foreplay; he's gone from choking his chicken to
choking Asuka.

NGE is - at least at the end - a largely subjective experience...

Rei has the soul of Yui Ikari. Her body was made from lilith to house the
soul until Gendo could prepare to be with her again.
No, Yui's soul is in Unit-01. That is made EXPLICITLY clear by Gendou
talking to Unit-01 and addressing it as Yui and by our knowledge of the
activation accident of Unit-01. Rei contains the soul of Lilith, hence the
"Welcome Home" note when she returned. Her body is a mix of Yui and Angel
DNA.

She acts strange because she is is a copy of a copy of a copy, she has no
real memory or identity. she thinks or knows that she may be the second one,
may be the third one.
From the End of Evangelion Theatrical Program, an official canon
document:

The First Children, and dedicated pilot of Eva-00. A young girl
who apparently lacks emotions. Her body was created from the
salvaged remains of Yui Ikari after Yui was taken into the Eva,
and numerous Rei clones were then prepared in Terminal Dogma
so that when one Rei dies she can be replaced by another. The
present Rei is the third. The first was killed by Dr. Naoko Akagi,
and the second died in battle against the 16th Angel. Although
the personalities of these three Rei differ from one another, this is
due to environmental factors. Their soul is one and the same, and
it appears to have been that of Lilith. At the final stage of the
Instrumentality Project, Rei betrayed Gendou, returned to Lilith of
her own judgment and entrusted the future to Gendou's son --
Shinji Ikari. Birth date: unknown
Here it is stated that Rei had Lilith's soul, and a body that was
created out of the salvaged remains of Yui Ikari.

Yui's in EVA-01. Asuka's Mom is in EVA-02. We have no idea who's
in EVA-00, but it's probably NOT Naoko.
Rei is a clone created by combining DNA from Yui and an angel,
probably Lillith. This enables them to transfer Lillith's
soul - or at least part of it - to Rei, so she was a
sentient being who did not turn into LCL goo. Lillith's
soul in her was why Gendo believed he could use Rei to
control Instrumentality; because as long as he had her
alligence, Lillith was in his pocket.
Unfortunately for him, Rei was not a doll, and decided
SHE would determine who she was loyal to...

evas... I thought the evas had their own souls, but were being supressed

The AT field is the energy field that keeps people seperate, in a way it's
an extension of the soul I suppose. It just so happens that Angels and the
Evas have such powerful AT fields, that they're able to manifest physically
as a weapon.
The Evas certainly contain human souls, as it becomes obvious near the end
that Yui is in Unit-01, and Asuka's mother is in Unit-02. I believe it's
mentioned at some point in Death and Rebirth or End of Evangelion, that
Eva's ultimate purpose was to be an eternal body for the combined souls of
mankind. That way, we'd survive even past the death of the sun, moon, and
stars.
I suppose that was the purpose of complementation/instrumentality from one
(of many) view(s). Make mankind into one being that can be transplanted in
its whole into an Eva, and survive into eternity.
Well, sort of. But Anti-Terror fields also isolate souls from
other souls, and you have to have a soul to generate an AT field.
Supposedly.

The latter is correct, but the EVAs got their souls from
failed (or way too successful, depending on your point
of view) synch attempts between Yui and EVA-01 (400%), and
EVA-02 and Asuka's mom (who apparently left part of her
soul inside, lost her marbles, and only transferred
completely over when she used that noose to 'go to heaven').
Who or what is inside EVA-00, and how it got there, is still
confusing.
