Is there any way to search the Yojimbo database to find all notes that
are not assigned to a collection without going down them one by one
using the inspector?

I need the notes to stay in their collections even after editing but
what happens is if I edit them they get removed from the collection
and end up in the main notes database but unattached.

The "Unsorted Items" smart collection (View -> Smart Collections ->
Unsorted Items) lists all items which haven't been manually assigned to a
collection.

Not sure I understand what you mean... Removing tags from an item will also
remove that item from any associated tag collections. However, just editing
an item doesn't change what collection(s) it belongs to.

I don't have or use any tags.

In my system editing a note means that it loses all connection to any
collections it was in.
