Often I like to make markups to pdfs.

On Yojimbo, if I open a pdf with preview.app, edit it and then save
it, the markups are not saved in the yojimbo version of the pdf. If I
do the same on Evernote, the markups are kept because the pdf exists
in the file system rather than in a database.

Is this something that could be looked at in a future version?

Exactly the same happens when you open a text note from Yojimbo with
TextEdit. It’s called “view with TextEdit” for a reason, because any
changes to the document that occur within TextEdit are not saved. It’s
just a preview, you’re not editing the actual document in the
database. I don’t think it makes much sense — when you open a
document, doesn’t matter where it’s stored, you expect to be able to
edit it.
