 I was wondering if there is a parser out there to convert some of the GPML
or Biopax format pathway map files into GraphML.

Hey Amin,

Unfortunately, we don't have such a converter and there is currently no
plan to develop it further. However, If you or somebody you know can
program Java, I can show you how to implement this feature.

If you wish you can file a feature request on the bugtracker at
pathvisio.org. That will help us prioritize future development.
