For the first problem, I confess that I've developed the plugin under wikidpad 2.0. In some days I will make the plugin compatible with the 1.9 version.
For the second it seems to be a lilypond-related problem. I think this is also a version problem, I've used for my tests the current stable version lilypond-2.12.2.
Can you tell me your lilypond version and the musical snippet you used?
So I can reproduce and fix it.

Yes I use the lilypond 2.10.33.
Perhaps due to the jedit plugin constraints.
I'm going to install the latest version and see if the bug is reproduced.
