Skel should be reserved for actual system confi= g files that aren't de specific otherwise you end up with a bunch of config= files for multiple applications and DEs that never get used. So kde has it's own default config file folder that gets removed if kde is= removed. It's located in /etc/kde4/config There's also a kde first run scritp located in /usr/share/kde4/env/ That copies over specific files depending on system varibles those files ar= e located in /usr/share/config/default/Unity or Synergy/ All these paths are off the top of my head so excuse me if they're off a bi= t.
